I have purchased a gen 2 little bastard in 308. I am building a 243 for competition.

Are there any ballistic problems with shooting a 243 through a 308 brake?

There should not be any problems running a sub caliber through the brake. I have a .308 tbac brake on my .260 and run a .30 cal can as well on that brake. No problems at all.
 
I run just the opposite. A 223 brake on my 6.5 CM. I just drilled it out 0.015" per side over the nominal 0.264 bore size. If I remember correctly it was a size L drill. No change in POI and much less muzzle jump
 
I run .308 brakes on ALL of my rifles, .223, 6mm, 6.5mm, .284 and .308. Testing by Cal Zant of Precision Rifle Blog fame, has shown that loss in performance of an oversized brake on smaller calibers is only 2-3%. I like the convenience of having/using a couple of brakes like the APA Gen 2s on multiple rifles, or when changing barrels, regardless of caliber.
